I think people are more uncomfortable with physical torture than mental. There was also that section of the NBC Hannibal fandom that wasn't familiar with the books/movies, so they probably started shipping before it was clear to them how far Hannibal was planning to go to break Will.

Also, Hannibal is trying to create or awaken something in Will. Something about releasing his full potential. Ramsey is just trying to destroy Theon, and he's probably not that interested in Theon as an individual, he just wants someone to torture.

Personally I'm not comfortable with either ship, but most of my shipping is based on one character having a unique interest in or privilege toward the other. So it's understandable that people who like or are okay with mindfuck-type kinks would ship Hannibal and Will.
