Star Trek:
All Diane Duane's tie-ins (you mentioned Wounded Sky and MEMA...philosophically she gets a bit weird but her characterization is top notch)
Uhura's Song (the biggest published Mary Sue of all time, but fun fun worldbuilding!)
Ishmael (very distinct in setting and tone but dammit I love the OCS and how Spock is characterized)
Vulcan's Forge (at least I think that's the one that bounced between kid-Spock and adult Spock, and it's got great Spock/McCoy friendship stuff!)
Best Destiny (Carey's prose isn't my fave and this is a different characterization of young Kirk, but I really like the story)
Janus Gate Series (yesss give me all the time travel goodness!)

Jedi Apprentice Series
Junior Jedi Knights series

I'd second Zahn and Allston's books for Star Wars and also add in Stackpole's X-Wing series.
