People also forget that Will was battling a severe neurological disease. And that Hannibal was introduced to him as someone who could help him psychologically not only by Jack but by Alana (who he trusts greatly) so Hannibal had the 'this is probably not a bad guy' cheat code. And really, we see him killing people and cooking human-meat. The others don't see that. He's generally well-spoken, well-dressed, and impeccably polite to those around him. The closest hint Will probably got before the last episode or so that there was something off was with that one kid who was harvesting organs and Hannibal jumped right up in the ambulance to shove his hands in that dude's chest.

But yeah. Will isn't dumb for missing it. Hell, everyone missed it and they don't have neurological damage as an excuse. (Miriam Lass doesn't count)
