Sherlock played dead for two years in canon. He popped up out of nowhere. In this version, Sherlock knows how awful it feels to be lied to because Irene Adler did it to him, though for months rather than years. Sherlock knows John feels deeply, and yet he lets him suffer the perceived loss of his best friend long after the danger has passed. Good motives or no, John has every right to be upset.
