I haven't bothered watching 3x01 and I probably won't ever get around to it, but on my dash I saw a gifset where Mrs. Hudson thought John was gay. So it appears the show is STILL making jokes about that.

It was quite heavily emphasised in that ep yes. Kind of unnecessarily really, but you wouldn't think Mark Gatiss would write it as homophobic.
