Some people do believe that there is no God and that we should just take life as we see it. Other people however do believe in a higher force that is beyond us that we do not see, that they believe guides them through their life. Because David sees the Blue Fairy and asks it to make him a real boy it makes David human in that he finds something to believe in, to seek for help.
3. As for Frodo and Sam, I get where the NC is coming from. I'm not bothered by it in the films, I actually find it sweet, but I did kind of feel a little disappointed that they swung that hard for their relationship to be in that angle (much like Harry Potter films' portrayal of Harry and Hermione's relationship but that's another story) because I thoroughly enjoy relationships of strong friendships. So many films now seem to think that they need to have underlying tones of, "Are they secretly in love with each other?" when it comes to strong friendships. It's not about making Frodo and Sam gay, and that's completely what the NC said. If the filmmakers wanted Frodo and Sam to be gay and end up together as a couple, I would have been fine with it. More power to them. However, the fact that they played the relationship as such, but just ultimately only HINTING at it, giving the audience a knowing wink, instead of going head on, kind of made me sad that they didn't go all the way on making them a couple. Also, it makes me feel like they think the audience cannot handle that there are really strong relationships out there that true friends cannot be that great of friends without there being some kind of sexual tension between them.
But all said and done, that's just how I saw those opinions that the NC had. If you saw them differently, then I'm sorry that they ruined the NC for you.

I have watched the EE appendices (DVD extras) and there is a part about how Ian MacKellan told Sean Astin to remember certain actions, because MacKellan recognised the issue of straight guys avoiding demonstrations of affection.

I'm sorry I can't be more exact, it's been a little while since I watched the LotR appendices.
