Thing is Sherlock wasn't a fool. When he first sized up Mary the word that popped up was "Liar." Sherlock knew she was hiding something but who is going to think "government assassin" when they look at someone? At least Moriarty left behind little breadcrumbs of clues to pick up. Not to mention that Sherlock had been lying to John for two years about him being dead. Can you imagine John's reaction to Sherlock going, "Your bride to be is a liar. She is not who she is." Yeah, that will get John to snuggle up to Sherlock really fast.

Moffat already established that Sherlock would. But he probably forgot that he'd used that particular gimmick.

Moffat also had the scene where Irene being naked meant that Sherlock couldn't read ANYTHING about her, which also makes no sense.

EXACTLY! Because I am in no way in shape or form Sherlock and I could have deduced something about Irlene from seeing her naked. Does she have any scars? Are they surgical? If she has no scars, meaning no surgery, you could deduced that she has a medical history of being very healthy and would be harder to search for through medical records. Also, no surgical scars could mean seeing her means she has never altered her appearance. So if there is a criminal file out there with her name and face, it's going to match how she looks like now. Are her nails professionally done or do they look like she did them herself (having one hand done nicely while the other hand, slightly off meaning she used her non-dominant hand to apply nail polish.)If she did them, herself, you can deduce which is her dominant hand. Does she color her hair? (Do the drapes match the carpet. Does she even have carpeting. This could tell someone about her grooming habits.) And so on and so forth.

In short, I agree with you. That scene did not make any sense.

Also, "here's a woman who would strut into a room buck-naked in front of a maybe-clergyman." That in and of itself seems like it lends some info...

She had a job that involved sex, and possibly had nude pictures of herself on her Web Site. And she knew he wasn't a priest, a fact he realized by the time he tried to "scan" her. So the fact that she'd walk into a room naked probably didn't tell Sherlock anything he didn't already know.
