Do it the other way around: tag the pairings, but then mention that they'll be just side pairings in the author's note.

Seconding this. Be careful with using 'Background A/B' instead of just 'A/B' as a tag - people tend to search for 'A/B', thus not getting 'Background' even though they might be willing to read a fic in which they are a background pairing. (But if you think this sort of thing won't be an issue in your fandom, then just go ahead and use the background pairing tags - this seems to change fandom to fandom).
