There IS a stigma in many fandoms about fic writers charging, however, you CAN. In fact, I and about half a dozen other writers I know DO successfully offer commission writing. I'm in the rough drafting phase of my 8th commission, and I haven't been at this an entire 6 months yet.

If you want to take writing commissions, get yourself a Terms of Service and price list together, and put yourself out there. Will you get rich? Probably not, but the real question to ask yourself is in your fandoms do the copyright owners REALLY care? In mine, I'm fairly sure they don't as comics and art of all kinds are made and sold at conventions, and one of the main writers in the canon comics was a fanfic writer himself. My legal risk is minimal, and my financial gain thus far wouldn't even pay two months of electric bills, but it does support my yarn habit. ^_^

If you want to offer commissions, then go for it. People might complain or fuss, but hey, they don't have to pay you if they don't want to. Someone out there will though. Don't let naysayers hold you back from something you want to give a try.

James Roberts. In fact, in the recent 'IDW Fire James Roberts' nonsense on Facebook, the fact he wrote fanfic just like one of us was used as 'evidence' that he's not a 'real' writer.

Yay! He's my current favorite writer, so I was hoping it was him. I'll have to find it.

As for writing fanfic being a reason to fire him, how dare IDW choose writers that are actually familiar with the franchise? XD

LOL! He's awesome, and my personal favorite writer across all the continuities to date. His story is called Eugenics.

And dude, that whole thing was insanely funny and ridiculous. Roberts himself AND the current IDW team were tweeting and laughing about it. It was great. LOL!
