Alex/Sophia from Last Exile! I'm actually writing an AU fic about them right now.
Riku/Namine from Kingdom Hearts. Even in the far too short time we got to see them together they just had such a connection, and understanding of one another to me. They were both people who had done something they knew was wrong and were trying to make it right again, no matter what the personal cost was.
Homura/Madoka from PPPM. It turned really dark after rebellion, but still ship it like fed-ex. I have very WIP head-canon for what happens after Rebellion:
Homura can only keep Mortal-Madoka from reuniting with the Law of Cycles-Madoka for the natural life span Mortal-Madoka would have. Like without being murdered, having an accident, getting sick and all that, because Homura will certainly not let those things happen. Madoka will grow old, and die eventually, and Homura just can’t do anything to prevent that no matter what she tries. When that happens Madoka resumes her place as the Law of Cycles, and Madokami’s order is restored. Only now, because of Homura’s interference, Madokami has the experience, and maturity of an adult. Homura on the other hand has remained an extremely broken teenager. This is the point where I'm not sure where to go further with the idea. There is a confrontation between Madokami, and Homucifer, and in typical PPPM fashion things are very not pretty for a while. Eventually Homura becomes Madokaami's enforcer, and protector though, making sure the incubators never, ever interfere with Madoka again. Also; Homura and Sayaka really never get along after what happened in Rebellion, but they tolerate each other for Madoka.
