His codependent, stifling relationship with Haru is what mainly creeps me out.

It's never portrayed as stifling though. They've been friends since childhood, they might as well be brothers. People try to spin it negatively, but that is not the intention behind their characters. In all the interviews, songs, in the show and all show related material it's always portrayed as a positive relationship in which they are grateful to have each other.

The only reason Makoto had to look after Haru as much as he did in s1 was because Haru was depressed and not going to school.

If you consider having a supportive friend 'stifling', than that's just your own opinion. I think Makoto and Haru give each other plenty of space do not to force each other into uncomfortable situations, but they are not going to leave each other alone if they see the other suffering. I just don't get how anyone can view them as unhealthy and codependent when they are just as close as family who grew up together.
