For the one about the Thestrals, I think it's psychological. Harry did see his parents die, but since he was just a baby he couldn't understand what it was, so its effect didn't count.

And he didn't actually remember seeing it. He only "remembered" a flash of green light.

I'm pretty sure James was in a different part of the house too, so it was only Lily's death that Harry could have actually seen.

But then he should've seen them at the end of GoF when the carriages take them back to the train. The popular explanation for that was that it tokk the summer for the reality of Cedric's death to sink in.
