Anakin/Luke, but only when they're the same age.

It's pretty much exclusively the main characters of Koi Kaze. I don't have any moral or philosophical objection to incest; I just hardly ever see it when folks claim two characters are obviously incestuous.

Mycroft/Sherlock is my favourite - over those three seasons they've hit so many of my kinks. Power games, protectiveness, uniforms, and so on. Your loss would break my heart.

I have others I ship occasionally. There's one Draco/Lucius that I love beyond words, some Thranduil/Legolas, and Uther/Arthur, for example.

ETA: Nathan/Peter (Heroes), and wow, how could I forget Gwendal/Conrad (Kyou Kara Maou)?

Lelouch/Euphemia. Because they are cuties. And raised far enough apart from each other, that it doesn't feel like incest in the same way that Lelouch/Nunally would be.

Their episode on the island together was probably my one shining moment of shipping happiness in the entire series.

Ed/Al Elric is really the only one I have.

Castiel/Various Angels if that counts, Michael Scofield/Lincoln Burrough (Prison Break), Thor/Loki, one other that I am a little embarrassed to admit to.

Speaking of Code Geass, I ship Cornelia/Euphemia so damn hard.

Thor/Loki (Even though 'technically' this might not count, the love/hate thing does it for me; plus, I just can't imagine Loki with anyone else.)

Dean/Sam (Haven't watched SPN in a while, but the fucked up codependent nature of their relationship calls to me.)

Peter/Nathan (From Heroes. The actors had so much chemistry it was ridiculous, but I think something about the writing didn't help matters. They just felt...not platonic.)

I casually shipped Snow/Emma from Once Upon a Time before I found out they were mother and daughter. Just thought those two had the cutest dynamic and could've been adorable girlfriends. Then...yea. I have more trouble with parental incest pairings so that made it weird for me.

And BioShock Infinite. You know who. Ugh, why must you trick me in this way, I was ALL ready for some canon romance and then...stuff. Fucking hell. (Actually, two incest pairings from this game. Kind of?)

Fili and Kili from The Hobbit. They just feel like they belong together. (...In any sense really, but they're hot so porn.)

Oh, and Susan/Peter & Peter/Edmund from The Chronicles of Narnia. Don't even know how to explain those, they just...happened.

(There are undoubtedly others, but those are the ones I recall atm.)

I don't ship any incest ships as healthy and romantic. But I do like Jaime/Cersei in a realistic, really fucked up sense. Mostly because I find the characters and the nature of their relationship interesting and the incest angle is a big part of who the characters actually are.

Cho Kanan/Cho Gonou from Minekura's Saiyuki. They were canon, from what little is known they were adorkable, and please please please rabid slash fans, stop bashing her, she's already dead, she's not getting in the way of your ship now, let them have their past happiness for however short it was, and don't forget that his past with her shapes what Hakkai is now.

Addie/Meryl from the book The Two Princesses of Bamarre.

Because I dislike incest, but holy crap those two were "sisters" like dub Haruka and Michiru were "cousins." Except there was no original version where they were actually unrelated, but there might as well have been. The book was a disappointment and that was the only thing that made it memorable.

Ha, oh man. Okay.

Thor/Loki, in part how the two characters interect, the fact that I find them both hot and all the messy feelings between them.

Nuada/Nuala, this one is pretty messed up even in the canon, what with Nuada being very controlling/possessive towards Nuala, idk it just really hit my buttons.

Wanda/Pietro, fucked up mutants twins are fucked up and I like it.

Fili/Kili, they're both cute and I adore their devotion to one another.

Peter/Clare, I shipped it before it was revealed that they were uncle/niece then I spent a good 10 mins laughing my ass off when it was revealed and carried on shipping it. I very much like the idea of the 'oh no we're attracted to each other but it's wrong' cliché with these two.

Cersei/Jamie, it's completely messed up and unhealthy as fuck and I like it.

River/Simon, idk Simon's overwhelming need to keep River safe appealed to me a lot. And River protecting Simon in Serenity as well.

Prussia/Germany because both for the possibilities of fluffy pieces about brothers doing fun stuff with fics of Prussia taking care of little!Germany as well as really dark stuff.

Faramir/Boromir, but only from the EE 'verse. You know that scene. Probably.

Wow, I have to think really far back for this. Itachi/Sasuke back in like the 1st and 2nd season of Naruto. Then I dropped that pretty quick.

Haven't really had any incest ships since then.

There was some good Crazy Space Incest (Simon and River Tam) fic back in the show's heyday.

Sam/Dean

I may or may not have written a very porny John/Dean fic. *shifty eyes*

I ship Jaime/Brienne, but I think his relationship with Cersei is interesting.

My really big one is Jade/Nephry from Tales of the Abyss, because I love their completely fractured relationship and I have a thing for minor characters/relationships with a lot of room for interpretation.

I really like Kratos/Lloyd from Tales of Symphonia, too. It's hot. And I feel like Lloyd a.) had a crush on him before he knew, and b.) has no way of actually attributing the role of "father" to Kratos (with good reason!).

I love Hikaru/Kaoru from Ouran High School Host Club, but I've only ever seen the anime and not read the manga so I'm going entirely off of their relationship from that, which struck me as both sweet and deliciously fucked up.

Currently, I'm also having feelings for Rin/Gou from Free! I was already feeling it in the first series, and now we've had a scene in the second where she's straight up ready to ogle her brother's muscles and take tons of pictures, so I'm a happy camper.

I have read fic of The Hardy Boys, Justin/Alex (Wizards of Waverly Place), John/Dean and Dean/Sam (Supernatural), John/Derek (Terminator: The Sarah Connor Chronicles), Jason Teague/Genevieve Teague (Smallville), Don/Charlie (Numb3rs), and Hector/Paris (Troy).

I also read a Sheppard/McKay (Stargate Atlantis) fic where John turns out to be Rodney's half-brother in a story twist.

Off the top of my head?

The Elric brothers, all the turtles of tmnt, Josh & Drake, Dean & Sam, Harry & Thomas from the Dresden Files are among my main interests. Further down the line there's stuff like Dexter and Deb, Angel Sanctuarys main couple, the Hawke Siblings (more in a big group orgy/free love kind of setting), Boromir/Faramir, Luke/Leia... I am generally at least peripherally interested in most sibling incest ships in my fandoms.

It's partly a kink and partly a simple fascination with the dynamics. There's the factor that these relationships may be the closest ones (and in fiction are often stereotyped as such) until adulthood (which is not to say you need the sex to make a relationship meaningful, just that it gives you a proposed layer of intimate knowledge between these characters), then there's the taboo part of course, the forbidden love aspect which may catapult such a dynamic even more into the "us against the world" territory which really appeals to me.

So many. ._. I was actually just thinking about this today, though my mind is blanking on the examples at the moment.

Though, oddly enough, the only two pairings to ever squick me because "they feel too much like siblings" were Elsa/Anna and... Thor/Loki.

Hamlet/Gertrude though I ship Ophelia/Gertrude more, maybe Ophelia is a cousin anyway because royalty
