I don't have an absolute favorite, as that would be too hard. There's tons of fantastic music in games these days; you don't even have to look far.

A lot of the more popular series, too. Metal Gear Solid, Uncharted, Dragon Age/Mass Effect, Halo, BioShock, Assassin's Creed, Portal, Kingdom Hearts, Final Fantasy, Elder Scrolls...

Then you have stuff like Shenmue (the Shenmue theme is absolutely beautiful and takes my breath away) and Jet Grind Radio/Jet Set Radio Future, and Space Channel 5.

Oh, and The Last Of Us, which has a masterful soundtrack.

Plus: Alan Wake. Great music in that game, licensed and otherwise. The ending music was perfection, as was the music during that scene.

Oh god damn, Alan Wake's soundtrack is completely brilliant. Everything fits so well, and the score pieces are so insanely beautiful and atmospheric.

Alan Wake had atmosphere up the wazoo! I own the soundtrack and still love listening to it now and then. (The clicker is one of my favorites... I'll never forget that song, it's so haunting.) The use of both the instrumental music and licensed stuff is inspired, to say the least. Not often does a game do such a superb job of incorporating music in such a memorable way.
