It isn't misogyny. I don't think it's really even sexism, because I doubt Joe would be on board with Iris knowing about Barry's secret identity if she were his son Ira instead. He doesn't want Iris kept in the dark because she's a woman, he wants her kept in the dark because she's his child, and he knows just how dangerous being a normal human tangled up in superhero shit can be. He keeps things from Barry too, based on similar logic - "what they don't know can't hurt them".

It isn't really rational, because her association with the Flash puts her at risk whether she knows he's Barry or not, but it's the sort of irrationality that makes sense for a police detective single father who's accustomed to being able to protect his kids from the evils of the world, and to compartmentalizing so that the shit Detective West sees doesn't bleed over too badly into his home life.
