- The all-or-nothing nature of the morality system. Yahtzee covered this best when he talked about morality systems like this, and that it really amounts to picking one of two (/three) different games at the beginning, and playing it religiously correctly to that choice. So it's not really any kind of choice.
- And I could even forgive that. There's plenty of JRPGs I've loved that don't have any kind of illusion of choice at all, so it's not the end of the world (although in that case, it's because the story and characters hold up, whereas in Undertale, this hasn't been the case for me). I just can't stand the bullet hell genre, so I find the combat downright painful. And if I want to figure out how to spare the opponent, I need to do it again and again and again and again.
The combat got a little less mind-destroying painful once I got a walkthrough for sparing the opponents, but even then it's a massive, unfun, drag.

You either FAQ'd from the get-go (in which case, what's the point), or you have to Ghosts 'n Goblins that thing.
