I never liked them, either, but mainly because Booth comes off like a somewhat sexist know it all douchebag, and Brennan is just so, so, so unlikable.

I don't know that I'd agree they ripped off X-Files because male/female partners that eventually get together has been around forever and X-Files wasn't the first, but they definitely felt much more like equals, who like you said, had mutual respect. Whereas Booth and Brennan come across (at least in the later seasons) as him always being right and knowing what's best for her. I think he seems more like her father these days, and that's just creepy.
