I think the similarities are conspicuous enough that a comparison between the two couples beyond "will they won't they" is fair, though. Like Mulder, Booth is the one who wants to believe and is more open to non-scientific explanations for things, though it tends to be more of a religious rather than paranormal nature. Bones, like Scully, is the hard science half of the team and the skeptic, so as a result, her take on a situation often clashes with Booth's ideas... much like Mulder and Scully.

It's not just the chemistry issue.
