in season 1 I liked her difference because she came off as terribly logical but not judgemental. It just happened to brush people the wrong way when she said she didn't want kids (as she did on a TV show), for example, because a lot of people assume that if you say you don't like something, you imply "Everyone who likes this is a complete idiot and should learn the Truth".
While later in the show, when she and Booth became an item, they erased all that evolution to make her turn into a clueless moron. Which she was *not* earlier.
Earlier, she didn't connect very well with people because she was overly rational (pretty much a Vulcan with round ears). But she did understand people in a way, in an entomologist way, because she studied them the same way she does with bones. She simply didn't share a lot of their opinions / beliefs, and lacked empathy.
Later, she was shown as clueless and insulting like a walking cliché.
