Books, movies, TV shows, comics, and games all welcome. But let's exclude fanfic from this one.

Would the Elric brothers count? They're certified child prodigies, but that's just the least important part of their characters.

A lot of AS Byatt's character are believably extremely intelligent, in a very non-romanticized way.

He's the perfect example because it shows in-text. The plans he comes up with are genuinely clever--even if he does depend of Rule of Funny for them to work.

One of the things I loved about the Nirvana in Fire CDrama was how on the ball all the political strategists actually were. There was amazing tension the whole way through, because there were five or six genuinely lethal strategists in play on several sides, and one slip-up on anyone's part could destroy everything. Mei Changsu, Xie Yu, Xia Jiang, Consort Jing, Prince Yu & Banruo, the Emperor, Marquis Yan, Consort Yue ... Even relatively minor characters like Prince Ji and Eunuch Gao, had moments of being surprisingly on the ball as well. It made for fantastic tension.

Also Doctor Bashir from Deep Space Nine.

Will Graham from Hannibal. You have to be intelligent to be that manipulative (S2, S3).

I feel like they overplay it in S1 with his "perfect empathy" and his basically magical ability to divine what the killer thought, felt, and did.

But he did feel genuinely intelligent, and that intelligence started to feel a lot more nuanced and lived in after the first season.

(Also, I'm criticizing S1 a bit, but honestly, I love Hannibal and think it's all around a great show.)

Data on Next Generation was well written with being intelligent but unemotional and wanting to be emotional and more human.

The Doctor on Voyager as well with a similar but different journey where he's smart but also learning and growing.

I think the Doctor is well written as smart because he/she is smart but also needs others to be able to teach in order to properly engage with the universe because he/she can be detached when alone. Sometimes it is an informed ability, but a lot of time it is shown.

The Master is hit or miss. With Simms!Master it felt more like an informed ability. With Missy she felt actually intelligent and the Doctor's equal. Not sure yet about the new Master, on episode isn't enough for me to tell.

Gil Grissom was a decently well-written intelligent character. I mean, it was CSI so the characterization wasn't really the focus, but as far as intelligent characters go he felt pretty real to me. He wasn't OTT, and his intelligence only took him so far. Plus, he was kind of awkward and a square, and not really all that exciting of a person.
