At some point there was the occasional Narusasu vs. Sasunaru shipwar, which was about one making more sense/being more IC than the other. Some of it is archived at fandom_wank.
Also, SubaruxSeishirou vs. SubaruxKamui in the X/1999 fandom. Both slash. SeiSub was more or less canon, KaSub wasn't. A good portion of both sides claimed superiority of the other. Wank ensued.

FMA might have had some in the Roy/Ed vs. Elricest circles, but I'm pretty sure it manifest itself as grudgewank between BNFs 90% of the time. The Ed/Russel fraction might have been into it, too.

This is why I live in the land of Top Gear, where there are no ship wars, as far as I've seen, and everyone gets along and is generally accepting of all ships. Also, the crack is amazing.

Due South, the Ray Wars: the pairings being Fraser/Vecchio versus Fraser/Kowalski. Ray Vecchio got replaced on the show by Ray Kowalski. The Vecchio fans were Not Pleased, and for a while people who liked Kowalski were second-class citizens in the fandom, and the idea of pairing Fraser with Kowalski was regarded as perverse and weird. I even saw people say that F and K had no chemistry, which, considering they had the *ahem* "buddy breathing* scene (=underwater kissing with a totally innocent explanation, uh huh, yeah, would I lie to you), seemed like wishful thinking to me.

This was back in the mailing list days, and the Kowalski fans got so uncomfortable that they had to have their own list (called Serge, and I was a member of it lo these many years ago). Friendships ended because of people giving the wrong answer to the question "which Ray?" It was crazysauce! But the fandom is a lot more sane now. I mean, nobody cares, lots of people "swing both Rays", and people even pair the Rays with each other.

I've heard arguments that it's not really slash since the gay was canon. But of all the fandoms I've been in, Queer as Folk was the only fandom where I actually experienced a shipper war (the other fandoms I was able to avoid them, I'm not saying they didn't exist, just that I either wasn't in the fandom enough, or the fandom was big enough to go around the wars).

But yeah, in QaF, there was a lot of hate between the Brian/Justin shippers and the Brian/Michael shippers. Many of the B/M shippers hated Justin and just wanted Michael to get his guy. And as a B/J shipper, I can say with conviction that Michael was the characters written the most OOC in the B/J fics (and that's saying something since there were a lot of OOC fics in that fandom).
