Oh this is a hard one - I like both, but mostly I like the first half of the 2003 series and the ending of Brotherhood...
But I'm gonna recommend the 2003 series because then it follows up with the movie which I thought was a good watch.

YO I loved that movie. It's probably not the best, but when I watched it in 2005/2006 I had a blast. I'm not impartial though, because I generally enjoyed having Nazis in my Japanese media back then (even now, but it's rarer). It's so bad it's so good.
I also love AU and parallel universes, so that movie was perfect for my little self.
