Basically there are two big reasons.

I e, she was from a royal dynasty that was mostly Greek and didn't marry Egyptians. We know her father was of Greek descent, and we're not sure about her mother but she was probably Greek or Persian.

Two, Egyptians (mostly) weren't what we today would recognize as black. People we recognize today as black are largely descended from sub-Saharan Africans - Egyptians were and are predominantly North African. They're mostly distinct groups.

Besides if you see their depiction or Nubians or any non-Egyptian people in art, you would see Egyptians themselves always drew themselves with a tan skin. Others were either too white or too dark.
