OP is raising the question of why directors cut something from the movie in its theatrical version, and then put it back in the extended version.

Well, oftentimes, the answer is that they don't - the studio is the one that cut it from the theatrical version, not the director.

That's literally just the truth, though. Directors often get told by the studio that they have to take things out. Sometimes it's for ratings reasons, sometimes it's for timing reasons, sometimes it's just because the studio doesn't think the scene is important to the work as a whole.
