I feel like a lot of shounen manga protagonists have no chemistry with the girls who fans ship them with. Does that count?

Chemistry is irrelevant there because it's guys using the protag as a self-insert to ship with their waifu.

Shonen protagonists have way more chemistry with their male rivals/frenemies because those characters get actual development.
