I think that when people object to a ship they usually either prefer shipping one or both characters with other people (or themselves) or there's something about the nature of the ship they object to and they'll claim lack of chemistry as a palatable reason (like when people don't like a movie for reasons they know will be unpopular, they will complain it was poorly paced or something). People who simply aren't into a ship due to lack of hotness and/or chemistry usually have no objection to it and therefore do not comment on it unless asked. If you ask someone how they feel about a ship and they respond that they aren't into it due to lack of chemistry, that really just means "What can I say to get you to stop asking about this ship I don't care about?"
