Does this come from from the uke/seme stupid trope in yaoi or is it a different thing? Honest question.

By "this" do you mean "people equating top with dom, and bottom with sub"?

It's probably not all from one place tbh. Yaoi and seme/uke dynamics has a factor in it, but so do traditional het romance novels where the woman/bottom is pretty much always sub, and I'm pretty sure those pre-date yaoi, and is where a lot of the "top/man is the more dominant than the bottom/woman" cliche. Can't ever recall reading any old het erotica novels where the woman was the top, whether written by men OR women.
