Honestly? The way Penny and Sheldon bicker, they're really more Spock and McCoy.

Also, Leonard makes a better Kirk because the whole thing with Kirk, Spock and McCoy was that Spock was completely logical and therefore a little cold, while McCoy was the southern Doctor who sympathized with people and emotions. Kirk was the middle-ground.
Between the 3 Mains in BBT, Leonard is the middle ground of them. He's still a really geeky physicist, but out of the guys is the least socially inept.
Leonard isnt a perfect Kirk (he's kinda whiny :T). But i'm hoping that he'll develop more as the series progresses. ;)

None of them are a perfect fit for any of the characters, but if I was forced to equate them to TOS characters this is exactly why. Plus, the dynamic between Penny and Sheldon just does not work at all as Kirk and Spock. Kirk and Spock got along too well. Not that McCoy and Spock hated each other (especially near the end), but they butted heads in a manner more similar to Penny and Sheldon. I mean, really? Any of the 1289739812 insults McCoy used in re: to Spock, if you switched Spock's name with Sheldon it wouldn't seem any different than the insults Penny has thrown his way.
