I don't think you're doing it wrong at all, OP. I ship quite a few (but not all) pairings in that series myself, and while I'm definitely not Relena's biggest fan, I certainly don't hate her. ♥

And if you think telling hardcore Gundam fen that you liked Wing best is a recipe for disaster, you should see me trying to avoid getting killed when I tell them that G Gundam is my favorite. OTL

out of curiosity, what sort of freakout occurs when 00 is your favourite? Not that it's mine (still love GW more), just curious xD

I'm... not entirely sure, LOL. I haven't met enough people who claim 00 as their personal favorite to hear any horror stories about it, but considering how many people consider it to be very similar to GW, I wouldn't be surprised if it got the same level of reaction from the hardcore fen.
