I feel like Fringe made an X-File reference early in season 2 (something like "Your department used to have an 'x' designation") but I don't remember anyone making a big deal out of it so maybe I hallucinated it?

You're not hallucinating. It was in the first season when they were basically telling Broyles to justify spending money on this shit, and the senator (or whoever) said that "the old X designation and your Fringe investigations are indulgences"

I believe it was the second season premiere. There was the scene threnody references above, and if I remember correctly there was also a scene with a character watching The X-Files on his or her tv.
