I haven't seen much of Bones but isn't there a direct X-Files reference in one of the early episodes? Like Booth saying they're like Mulder and Scully and Bones replying with, "I don't know what that means." or something of the sort? Which would mean that Mulder and Scully are fictional characters in the Bones universe.

I think OP was saying that they'd like like offhand references to agent Scully or Agent Mulder or Skinner or whomever else as agents in the same fbi. Least thats how i read it

That's how I read it, too, but my point was that if X-Files is a tv show in the Bones universe, it means that they don't exist in a shared universe and thus such references are impossible. If there was no reference to the show at all, it'd be canonically possible that it was a shared universe, but now it's not. I totally do get wanting it anyway, but, yeah.
