I don't think they have? It's either a "They talk behind the scenes, they must, because Mycroft keeps tabs on Sherlock, and Lestrade is with Sherlock often so it's natural", or a 'pair the spares' situation.

Well, Mycroft IS the government... so in some sense, he's Lestrade's boss. Kind of.

I don't ship it, but from what I gather that at least part of it is that Lestrade/Mycroft is a ship that predates Sherlock and they DO interact at some point in the original books, so at least some people were coming to the show predisposed to like it. So, not just "pair the spares."

Plus, as others have said, it's possible to ship characters who don't meet. I've done it!
