I stopped watching around season three, but I'm inclined to believe that OP is correct in believing that the Impala is more emotionally connected to the characters than anything else could ever be.

I can't believe it's gone. I didn't even know it was sick.

It's not gone. She was broken and fixed and then...well, it's complicated. But mostly the boys finally realized that a car as pristine and unique as Impala was making them a little too noticeable.

In show it makes sense. In reality, it's just the writer's trying to strip away everything from the boys.
