Considering they focused on the whole "MASTER ASSASSIN" angle in almost every single scene of Clint and Natasha's in the movie-- I really can't see it as forcing him to rape her.

yeah pretty much

going from "you know how we KILL PEOPLE?? you remember how i KILLED PEOPLE we are very good at KILLING PEOPLE we work side by side when we KILL PEOPLE man we never learned this stuff in KILLING PEOPLE SCHOOL" to "you know that guy you team up with when you KILL PEOPLE? well i'm gonna make him rape you" seems a bit off

Me neither. What I can see is Loki forcing Clint to not just murdering Natasha but butchering her. Like in a scene straight from a Stephen King book. And then when Clint finished painting the walls with her blood, Loki would snap Clint out of the spell to see his handiwork.
