I didn't think he meant anything even remotely related to rape when he was talking about Jane. That scene with Natasha, on the other hand, I think is a bit more complicated.
I don't think he was outright threatening to have Clint rape Natasha, but it didn't feel like he was just threatening a violent, painful death either, when he said that he would have Clint kill her "slowly, intimately" I supposed he meant that he'd make Clint use what he knew about Natasha and their relationship, whatever it was, to screw with her before killing her. Putting that together with the misogynistic insult and the fact that it was written by Joss Whedon, yeah, I can see how people's minds would go there.
