I took it as a threat of psychological/emotional harm. If we assume that Clint knows quite a lot of her secrets, the things she fears or feels guilty about or would rather not revisit again, then Loki could use that to have Clint add on another layer of hurt over whatever physical violence a master assassin could heap on, especially one who's worked together with her for years and knows whatever weak points and blind spots she might have. And hey, any moment of inattention that mind-wiped!Clint could gain with his jibes could mean the moment her guard is just lowered enough for him to manage killing her.
