I find Ghibli movies kind of hit and miss. The animation is usually breathtaking, but the storytelling is ... stilted. With the exception of Princess Mononoke, Howl's Moving Castle and Spirited Away, I find them devoid of a Beginning-Middle-End formula. I don't know why.

As for the fatalism of Princess Mononoke, I can only assume you're talking about the 'gods' standpoint on the subject of their impending demise. In another light, though, I love that it's a film that somehow portrays both sides of the conflict somewhat sympathetically.

Myself as well (because I like Ghibli films other than the ones listed, if not all of them), but I can see why people don't like Ghibli for that reason. I just find that that style makes it seem like films have a really long beginning and (sometimes) no real substance, rhyme or reason until right at the end. My Neighbour Totoro, for instance. I like the film so it's not necessarily a complaint -- my favourite author seems to accidentally operate on a similar system with her writing also -- but I can see why it would be a note of complaint for others.
