Death threats are definitely uncool, but there's nothing wrong with letting the author know how you feel about their portrayal of you town.

Also...did you ever think that just because your town was an okay place to be an atheist, maybe it wasn't so great for people who were different in other ways? You say that it's not racist or homophobic...I hope that's true.

Given that oftentimes people have more strongly negative reactions to people saying they're atheists than they do to people saying they're gay, it's not the worst barometer of the town's general level of tolerance.
