No, you're not alone. I didn't love it, but I had fun with it. I think it really is more or less on the same level as Temple of Doom (which I hated as a child). Annoying kid sidekick (that I wanted to be)--check. Implausible survival method--check. Moving out of the Judeo-Christian history into other cultures, but failing to do the research and thus being more than a little bit offensive as all get out--check. Tragic lack of Nazis--check.

But it's got Marion, and that was nice.

As for the whole "But aliens!" thing...I thought it made sense. No, not like the plot made sense or anything, but that Indiana Jones was supposed to be a throw-back to the pop culture of the decade it was happening in. In the forties, it's all "Let's fight Nazis!" (with a side dose of "The Orient is filled with weird stuff!") In the fifties, the big thing was aliens. Works for me.

I still hate Temple of Doom, but that may just be me. That shrieking tornado siren of a female lead just makes me ill.

You're not alone. Kate Capshaw seems to be a perfectly lovely woman, but after that musical number at the start Willie just seems eminently slappable.

+1 to everything you said here. I went with two friends and we all agreed we had fun, even my friend who had never seen any of the others, which I know, WHAT?? I thought maybe it's because she's young - 23 at the time - and non-American (she's Welsh). Anyway, to me the hardest thing to swallow was letting Shia La Beuf (or however it's spelled) share so much of Indy's screen time. I mean the kid is FINE but he's no Harrison Ford in the charisma department. That was the part I can honestly empathize with people getting angry about.
