I feel grateful to have come across a lot of fic that treats her well, even when it's ultimately John/Sherlock. She and John will just realize they aren't right for each other or that he loves Sherlock more or something and they will amicably (although not usually happily) break up. It just goes to show that no one needs to be made a villain or crazypants in order to extract one pairing from a triangle.
