That's how it's supposed to be though, as far as I know.
It's the same thing as the 616 and Ultimate and MC2... they don't have anything to do with each other on any level aside from having people who are vaguely similar (in some cases) and have the same names. I mean, obviously if you've been reading the comics (let's say 616 for ease here) for the last 20 years, you've got some preconceived notions about characters you love in the form you're familiar with but that doesn't mean the MCU verse version of that character is going to be the bane of your existence.
You might worry a little more before hand (oh God, how I worried about Hawkeye... would he be completely the Ultimate version? Was I going to lose the character I loved forever in a wash of movie-verse fanfic? AAAAAAH!). You might notice the easter egg treats throughout. But I would think most people who have some sci-fi under their belt get the concept of alternate timelines/universes and that the events from one verse won't or don't feed directly into the other. Sure, they'll take for the classic stories (or not so classic) but you'll get distilled down, concentrated versions which, in my opinion can be far more satisfying.

tl;dr Different universes aren't unique to superheroes and are handy for stuff like this.

I think the bulk of the wank about this was surrounding the characterization and interpretation of Captain America, and how oh noes he's not like the comics character.
