Separate, yes, but the movies are still influenced by the comics. Speculating that something from the comics' canon might make it way into the movies isn't that out of line.

separate universes? What? Bucky and Natasha will meet in Captain America 2 and Clint/Natasha also had a background in the comics before she and Bucky got together. In the MCU it could happen similar.
