Well, the ponies of Ponyville were racist (they freaked out when Zecora showed up, because she was Different)...

But once they were told she wasn't evil they all seemed to accept her. I thought they more seemed to fear the unknown, what she and the Everfree Forest represent.

With the homophobia displayed in fics, the ponies would have to know what that means and then hate them for it.
