I think it has more to do with the comic books, actually. They spent years trying to remove Red Skull away from Nazism as possible, because there was the comic code and no one talked about it, etc, etc. The X-Men got away because they got their break in the 80's, when the comic code began to fall apart and superhero books began featuring heavier themes.

I guess they could've made it more Nazi-related, but I think they were just preparing the ground for the next films, that would take place in our time and therefore will not need to be heavily connected with it.
