I had this problem and my doctor said it was shin splints. I never really understood exactly what shin splints are or why they hurt my ankles and what being flat footed had to do with it. Switching shoes helped me for a long time but eventually I had to give up jogging and use an elliptical trainer, instead. New Balance makes running shoes specifically for people with flat feet and someone told me Brooks does, too, but I'm not sure since I stopped looking into them when I saw the price.

Shin splints are usually pain in your shins from ankle to knee. As someone with shortened hamstring muscles (I walk on my toes constantly, and did as a child too) I get shin splints if I'm wearing sneakers or flat shoes at work, as opposed to heals, because my legs are stressed.

I've never heard of shin splints being a direct cause of ankle pain before though. :/

OP, do you wear orthotics at all? My feet used to be badly pronated (caused me to blow out one knee at sixteen because it put all my joints out of whack), but years of arched orthotics forced my feet to arch properly. If you're running flat-footed without any arch support, that might be putting too much stress on your ankles, because the angle at which your feet are hitting the ground could be wrong?
