ETA: my favourite FF subtext m/m is Arc and Alus in FFIII. They are the most adorable thing in the entire series.

It's not even THAT far off in terms of tone from how Balthier/Fran was played in FFXII, in that there's lot sof togetherness and innuendo and it's only in one scene close to the end where there's any confirmation that they're actually a couple. Fang/Vanille is much more explicitly romantic. But yeah, it is always worth saying 'What if Fang was a guy?'
