Just because it's the plot of the movie doesn't mean it actually makes sense in-world. You have these huge fighting robots that must cost a shitton of money just to build, never mind maintain and repair. And keep in mind, the Jaegers got roughed up (if not outright beaten) in pretty much every fight we saw on screen, so it was obvious that the program was pretty much a blackhole money-wise. It's why the ~bad-guy government~ decided to stop funding the program and build a wall instead. I'm not questioning the creating of the first, or even the first generation Jaegers, but you can't tell me that no one in charge immediately sought to find a less financial draining means of defence, especially when it became clear that the Jaegers wouldn't be able to match the kaijus long-term. Why didn't anyone think to build a Big Fucking Cannon? Especially when it became clear that the kaiju were getting stronger and seriously, the Jaegers sucked at close combat. The cost of maintaining and repairing them must have been astronomical. Why didn't they equip them with long-range weapons, dammit. (And why did Gypsy Danger always wait with charging his weapon until it was already engaged in fighting and not when it was still en-route?
2.) The Wall
I guess someone felt that a movie involving giant robots fighting monsters wasn't dramatic/intense enough and thought they had to raise the stakes by introducing ye olde incompetent politicians. Or maybe they couldn't think of a better excuse to re-activate Gypsy Danger, I don't know, but that wall thing was seriously stupid. Aside from the fact that it made no freaking sense - even assuming that the wall hadn't been broken by that one kaiju, how exactly was the wall supposed to help? Eventually more and more kaijus would have come through the breach, the wall could never have been a long-term solution. Not to mention that it hadn't even been completed yet, so what exactly were they going to do if the kaiju had attacked one of the un-walled areas? Yes, it's evoking the incompetent government trope, but in this case the government is so monumentally stupid that I feel it deserves to be called a plot hole. Or at least lazy writing.
3.) Gypsy Danger being ~analog~.
I don't know if that's just something the dub screwed up, but that one had to be the most stupid line ever uttered in front of a camera. After the kaiju that attacked Striker after (predictably) destroying the Russian and Chinese Jaeger released his EMP attack that destroyed all electronic devices, Raleigh said that GD could still function because it was analog. WTF? Yes, it's nice that GD is the only one old enough to be powered by a mini reactor, but unless this suddenly turned into a steampunk AU the rest of the Jaeger still uses electricity to function. One attack and GD would have been as helpless as Striker. Also, how did they get the computers and machinery running to get Raleigh and Mako into GD? How did they initiate the drift?
4.) why do people continue building glass sky scrapers in a future were there are regular attacks by GIANT MONSTERS?
Also, why weren't there so much as a hint of vibrations/tremors when GD was strolling through Hong Kong? This is a god knows how heavy giant fighting robot, you'd think there'd be more destructions than a few dramatic shots of cars gettring crushed underneath GD's feet.
5.) the fisherboat in the beginning of the movie.
This is my pet pet peeve, but I'll try to go easy on the capslock. How is that stupid boat still intact? How was it not destroyed in the fight? Did they just think "oh, hey, I know where I'll put this little boat! I'll put it behind me while I go fighting a giant monster. There it will be completely save because it's not like I'll be moving, or something. And there's no way that the fight could possible cause huge waves. Yes, hiding it behind my legs is THE BEST IDEA, EVAR!"
There's more, but I'm too lazy to list it now, especially as most other things aren't plot holes so much as just REALLY STUPID. But just let me repeat, I love the movie in all it's terrible cheesiness. I have now had two hour long and very fun discussions about this movie, and I am intending to buy the DVD when it comes out. I just can't think of this movie as good.

Charging the weapon too long would deplete power and/or overheat the arm. All that energy has to go somewhere.
2. not a plot hole, just stupid politicians. It is very stupid though. It is SUPPPOSED to be stupid.
3. Another EMP would have still knocked them out, but because it was Analog and off at the time, it could be started up since it wasn't damaged by the first EMP. that's why that organ was one of the first things they attacked, they were vulnerable to it.
Obviously they had back up systems/ systems able to eventually reboot. It took them a while. If I remember correctly somebody did give an estimate of when they'd be back up after the first attack.
4. I'll admit I'm reaching on this one but... it's the future. and cities keep getting destroyed. Innovations on infrastructure of roads and buildings to distribute impact and limit damage if shit like this should go down.
5. Boats can survive waves you know. Especially if they are getting as far away from ground zero as they can. But if it makes you feel better, the boat could have been destroyed and we just didn't see it cause the camera was focused on the Robot and the Monster? More of a dangling plot thread then a hole though.
