Was he even a colonel by that point? I don't think John had any sort of qualifications of leading a large settlement like that. Plus, didn't the expedition include a lot of civilians as well? Forcing civilians (non-US civilians as well!) to follow the command of an unqualified soldier of the US air force feels like an even worse option.

He was a Major. And it wouldn't matter what his rank was, so long as he was the highest ranking officer on base. The mission charter should have had a chain of command should they find themselves in a hostile situation.

It just points to shit writing to keep Weir in charge when she didn't actually do anything. If she's supposed to be there as a diplomat, she should have been on first contact with the Athosians. If she was supposed to be in charge, she should have ceded command even if only temporarily to the highest military officer once they were in a combat situation. Both of those things happened in the first episode and her character was completely useless.

I don't really think Weir had qualifications for leading a large settlement either, did she? I mean, she was very briefly in charge at the SGC. But, um, Air Force Generals Hammond, O'Neill, and Landry were all SGC commanders and in charge of both military and civilians. Honestly though, Atlantis was very skimpy on the past details of Weir and Sheppard.

But for real, I think a US Navy aircraft carrier commander would have been ideal for being put in charge and not just because a lot of the military was US Marines.
