I don't think it was really a rape joke so much as it was making fun of the many fics that portray pretty much that very scenario. If anything, you should condemn the fics that just throw in rape for no other reason than because they think it's an easy way to turn Loki into a woobie

It's not making light of rape, it's making fun of fans who (quite offensively) shoehorn rape into their fics to make Loki a woobie, which is all kinds of gross and reflects really nastily on rape culture. It's a joke that mentions rape, not a rape joke. That's like saying that joke about Sherlock Holmes and Dr. Watson going camping is a joke about tents.
