Three Day Road and Through Black Spruce by Joseph Boyden are both excellent, although the protagonists are Native Canadian (Cree, if memory serves) rather than American.

Technically speaking, the Mercy Thompson books by Patricia Briggs (starting with Moon Called) have a Native American protagonist. I say technically because she was raised by white people and her understanding of her own heritage in the ones I read was pretty sketchy, so I don't know if it's what you're looking for.

The Sacrifice by Diane Matcheck. The protagonist is a teenage Crow Indian girl, and there are no white people in the book to speak of. Every character is Native American.

Island of the Blue Dolphins by Scott O'Dell was one of my favorite books as a kid! I've been meaning to re-read it. It's a YA book but still.

In the urban fantasy realm, there's Charles de Lint's Svaha (kind of apocalyptic fiction, too, iirc). He weaves a lot of Native American mythology into many of his other stories, often alongside Celtic myths/fairy tale stuff, but I can't remember if he has other NA characters or not. Well, actually, I know he has recurring characters who are (or are figures of Native folklore themselves)(and at least a couple have had their own short stories), but I'm trying to figure out if he has other main characters. Maybe Medicine Road. Lessee... Forests of the Heart has a half-Native American, half-Mexican main character.

Are children's and YA literature okay, OP? The Bearstone series by Will Hobbs and the Julie of the Wolves series by Jean Craighead George have mostly Native cast. Jean Craighead George wrote other novels featuring Native American protagonists as well - The Talking Earth and Water Sky to name a few.

Gary Paulsen's Dogsong is another YA novel featuring an Eskimo protagonist. I think he wrote other books with Native American elements and characters as well, but I can't think of any off the top of my head.

You might also be interested in Farley Mowat's works. He wrote about the Native peoples he met while traveling the Canadian North (People of the Deer) and fictional novels based on his experiences (Lost in the Barrens/Two Against the North).
